Method for identifying environmental challenge events and assessment of their value for selection for resilience

Longitudinal data is so far not used to infer and report unobserved challenges We will describe a method that from repeated phenotypic data milk yield litter size will identify critical points challenging events such as unobserved infections in the lifespan of animals The method will be able to evaluate and identify superior animals for resilience to such events

Paper on genome-wide association studies (GWAS) for at least 10 new resilience traits in 6 breeds

Using existing genomic data and new genomic information, genomic regions affecting survival and health traits will be identified. Putative candidate genes will be searched in these regions in order to propose causative mutations.

Paper on farmer and breeder preferences for breeding and genetics

Outcomes from semi-structured interviews (T7.2) summarising the benefits, barriers and challenges for breeding programs and improving resilience and efficiency of animals and farms

Report on demography and genetic diversity of underutilized sheep and goat breeds

Genetic diversity and demographic history of hardy and/or underutilised breeds will be estimated, with the objective to contribute to the full characterisation of European small ruminant populations.

Document specifying the exchange of pedigree, phenotypes and genotypes

It describes the specifications of the way to exchange and store the pedigree, phenotypes and genotypes from the different countries involved in the across country evaluation. It is intended to describe a common international pedigree file with all aliases, as well as file formats for exchanging genotypes/phenotypes

ICAR guidelines and recommendations for phenotyping efficiency and resilience traits in sheep and goats.

The document is the ICAR guidelines and recommendations for phenotyping efficiency and resilience traits in sheep and goats. These recommendations will be published in ICAR guidelines and are in the scope of the sheep, goat and small camelids working group. All the traits proposed by WP1 and WP3 to be implemented on farm or on station will have specific recommendations.

New prototype and report for industry on GPS- generated phenotypes for behavioural adaptations to extensive grazing systems; artificial rearing adaptation phenotypes; lamb vigour scores linked to lamb survival; new foetal and neonatal survival phenotypes

The use of new technologic tools (like temperature measured with ruminal bolus, animal movement measured with GPS, artificial rearing measured with automates, lamb survival measured using ultrasound scan at key time…), will allow to identify new phenotypes to measure on farm.

Paper on quantification (genetic and phenotypic parameters) of new disease biomarkers linked to production. New disease phenotypes for endemic disease (proxies for foot rot, mastitis, parasites) linked to key production traits phenotypes

Phenotypic and genetic relationship between disease resistance and production traits will be studied in order to advise the building of selection index in WP7.

This is a report on cost-effectiveness of harmonization in phenotyping and of international evaluation. This deliverable will be a tool to promote international evaluation by showing how cost-effective sharing information, especially in the genomic area.

Report on identified pleiotropic QTLs and potential underlying genes and pathways associated efficiency, resilience and reproduction related traits

In this deliverable, genomic and phenotypic data will be used to perform genome wide association analyses and identify QTLs that are associated with both efficiency- and resilience- related traits. Results will provide possible candidate genes and mechanism responsible for synergy and/or trade-offs under genetic control.

Report on the characterization of efficiency and resilience in lines of sheep and goat divergently selected

In this deliverable, we will report the result from 4 experiments in genetically selected sheep and goat which will undergo both nutritional and infectious challenges. We thus will characterize the effect of genetic background and environmental stress (nutrition, infection) on a comprehensive set of efficiency- and resilience- related phenotypes.

Genomic selection requires genomic management of diversity We will describe a method to first assess critical regions possibly carriers of deleterious recessive mutations and second maximize diversity in particular in those regions using optimal contributions and mate allocation

Report on G*E interactions for resource use efficiency traits in meat and dairy small ruminants

A table describing the genetic correlations between resource use efficiency traits in extensive and intensive conditions in Romane breed, in different countries (France/Greece) in lacaune dairy breed, and in different farm conditions in dairy goats.

Peer-reviewed paper on the genetic basis of feed resource use efficiency phenotypes

Publication of at least one scientific paper with the general objective of assessing the genetic architecture of the complex trait of resource use efficiency.

Scientific publication on the genetic characterisation, demography and adaptation of local small ruminants breeds using results from Tasks 4.2 and 4.3

Results from Tasks 4.2 and 4.3 will be integrated into at least one paper aimed at describing the demographic history of hardy and underutilized breeds, and how environmental selective pressure shaped their genome.

Joint multiple breed and crossbred genomic evaluations are not fully developed in small ruminants We will create a method to compute joint genomic relationships across individuals within a single breed across multiple breeds and across all possible crosses in a manner that genomic evaluations can generate the most accurate estimates of breeding values within and across populations profiting the information of all populations

Report on genetic correlations for feed efficiency and other economically important traits

Genetic correlations of the novel phenotypes with the productive traits will be estimated. The objective is to evaluate the consequences of the implementation in selection programs.

Report on trajectory characteristics of resilient animals, and strategies to manipulate these

In this deliverable, we will provide a report that lists trajectory characteristics that discriminate animals with high and low resilience to nutritional and infectious challenges (identified from model and data analyses), and describes the effect of diverse control strategies on these, based on model predictions

Paper describing the non-market valuation and how they can contribute to balanced breeding goals for different farm and breed types.

Method for assessing potential bias due to design of cross-validation analysis

Crossvalidation studies in small ruminants may underestimate benefit accuracy and genetic progress of genomic selection due to short size of studies and the use of selected animals We will describe a crossvalidation method that generates meaningful estimates of accuracy and expected genetic progress from genomic selection

A manuscript on the development and testing of genomic evaluation tools to improve resilience and efficiency accounting for the impact of environmental challenge and using novel phenotypes

Environmental challenges and new phenotypes related to resilience and efficiency can now be measured, but methods for their inclusion in genomic evaluation are still scarce. We will develop such methods to include environmental measures and novel phenotypes, and test them in real life data sets.

Signatures of selection for adaptation to the environment in underutilized breeds

State-of-the-art methods will be used to detect signature of selection in hardy or underutilized breeds, to understand how environmental pressures shaped their genome.

First batch of practice abstract for end-users

"The resulting innovative knowledge and easy accessible end-user material from this project will feed into the EIP-AGRI (The agricultural European Innovation Partnership) website for broad dissemination. The end-user material to be produced contains a substantial number of summaries for practitioners in the EIP common format (""practice abstracts""), including the characteristics of the project (e.g. contact details of partners, etc). A full package of practice abstracts will be produced by the project, containing all the outcomes/recommendations which are ready for practice. A ""practice abstract"" is a short summary of around 1000-1500 characters (word count – no spaces; see below) which describes the main information/recommendation/practice that can serve the end-users in their daily practice. Guidance and templates for these practice abstracts are available on the EIP-AGRI web site: http://ec.europa.eu/eip/agriculture/en/content/eip-agri-common-format. A total target number of 10 practice abstracts is foreseen for the project. Five ares expected to be delivered in the first batch. "

The document includes one or several scientific publication on the variance components estimated in pilot ruminants breeds in a pilot panel of countries. The variance components are the genetic parameters required to carry out international evaluation. In particular, the genetic correlation between countries will be published.

It describes the business and operation model for international evaluation of rams and bucks. This deliverable consists in a specification of a ready-to-implement routine international evaluation infrastructure. This deliverable also describes the outline, expectations and organisations of a reference centre for small ruminants.

Paper and report for industry on new breeding goal traits for lifetime resilience for maternal sheep breeding programmes. New traits for productive longevity, fertility and body tissue mobilisation

Using large data sets from industry and long-term experimental flocks with detailed culling and death information, genetic and genomic analyses will be perform to propose new selection criteria for resilience.

Report on new immunological and physiological profiles linked to disease phenotypes in locally-adapted breeds

Following parasite infections, antibody response, Fecal egg count, anaemia and haematocrit will be measured in several breed in order to identify the best criteria to evaluate the resistance and the resilience of animals.
